Walkthrough

This pull request adds six solver modes, pH/Eh recipe targets, extended project settings, and related GUI and process behavior. It also updates ThermoFun export, adds a process-run command-line tool, and changes logging, build workflows, resource handling, and thermodynamic volume calculations.

Changes: Solver modes, targets, and project settings

Layer / File(s) Summary
Solver settings and target data
Modules/m_param.h, Modules/v_mod.h, Modules/Submods/ms_system.*, Resources/data/*, GUI/Services4/model_w.cpp, Modules/m_param.cpp
Profile and system models gain solver modes, solver settings, and pH/Eh targets. Resource definitions expose the settings, including checkbox fields.
Extended project settings persistence
GUI/Dataman/v_dbm.*, GUI/Services4/visor.cpp
Project records store extended settings after header-counted objects with a PAX1 marker. Loading resets missing settings. Project initialization updates object counts and cache checks, and setup can create a one-time project backup.
Solver execution and target transfer
Modules/m_param.cpp, Modules/Submods/node_gui.*, Modules/Submods/ms_multi_new.*, Modules/m_prfget2.cpp, Modules/m_proces.*, GUI/Dialogs4/ProcessWizard.cpp, Modules/Submods/nodearray_gui.h
Equilibrium calculations select solver paths by mode and input conditions. Supported targets transfer to calculation nodes. Process calculations save and restore the starting System record when configured with a positive time step.
Solver controls, warnings, and guidance
GUI/Dialogs4/GemsMainWindow.*, GUI/Dialogs4/NewSystemDialog.*, GUI/Dialogs4/ProgressDialog.cpp, GUI/charts/GraphDialogN.*, GUI/Services4/graph_window.h, GUI/Dialogs4/InputSystemDialog.cpp, Resources/doc/html/*
The Calculate menu exposes solver modes. The GUI shows warnings when a mode ignores targets. System and process dialogs expose target inputs. The manuals describe solver modes, settings, and target behavior.

Run logging configuration

Layer / File(s) Summary
Run-log-level settings and controls
GUI/Services4/run_loglevel.*, GUI/Services4/Services4.pri, GUI/Dialogs4/GemsMainWindow.cpp, GUI/Services4/visor.cpp, GUI/Dialogs4/GemsMainThread.cpp, Modules/m_proces.cpp, Modules/m_gem2mt.cpp
The RunLogLevel interface loads, applies, and saves separate equilibrium and process log levels. GUI menus expose the levels, and calculation entry points apply them.
Node-array logger interface
Modules/Submods/nodearray_gui.*
Node-array calculation APIs use spdlog::logger* instead of FILE* for error logging.

ThermoFun export planning

Layer / File(s) Summary
Record selection and symbol resolution
Modules/v_thermofun.cpp, Modules/m_dcomp.h, Modules/m_reacdc.h
The export plan selects records and resolves keys and symbols, including aliases for missing reaction reactants.
Planned export and validation
Modules/v_thermofun.cpp
DComp and ReacDC exports use planned keys and symbols. Reaction values are checked against reactants, and exported keys are recorded.

Optima build and deployment

Layer / File(s) Summary
Optima and GEMS3K build setup
.github/scripts/build-gems3k-optima.sh, environment.devenv.yml, gems3gui_with_gems3k_source.pro, CMakeLists.txt, README.md, Modules/gemsgui_version.h
The build script installs Optima before Optima-enabled GEMS3K. Build configuration and documentation describe dependencies, optional linking, and resource-file copies.
CI and deployment artifacts
.github/workflows/ci-build.yml, .github/workflows/deploy-*
CI and deployment workflows build dependencies from configurable refs. Deployment workflows write build metadata and add sanitized branch suffixes to non-release artifacts.

Process-run command-line tool

Layer / File(s) Summary
Executable and build wiring
benchcomp/process_run_main.cpp, benchcomp/CMakeLists.txt, benchcomp/export_projects.pro
The new process-run executable supports GtDemo, ThermoFun, SysEq, and Process paths. The CMake build adds the executable and shared build dependencies.

Additional runtime updates

Layer / File(s) Summary
Project setup and calculation support
GUI/Services4/visor.cpp, GUI/Dialogs4/InputSystemDialog.cpp, Modules/m_dcomp2.cpp, .gitignore
Project setup adds optional backup behavior and updates cache checks. The input dialog handles negative switch values without indexing the object list. The Landau-transition volume expression and zero-coefficient test are updated.

Remove the unused dQq calculation.

The new aW.twp->V expression no longer reads dQq. The assignments at lines 242 and 247 therefore produce the AppleClang warning reported by the macOS builds. Remove dQq from the declaration and both assignments.

Include build metadata in the DMG.

This step writes BUILD_INFO.txt after DMG creation. The DMG is also created from gem-selektor.app alone, so a user who downloads only the DMG cannot inspect its recorded dependency commits. Write the file before DMG creation and include it in the DMG contents. The ARM workflow has the same issue at Line 192 of .github/workflows/deploy-macos.yml.

Set the graph warning after loading the Process System.

If the user opens the graph when another System is active, RecordPlot() runs before RecCalc() loads this Process’s parent System. targetsIgnoredReason(true) reads the active System, so the graph can omit the warning for an ignored target or show an unrelated warning. Update the warning after loadSystat() for the Process parent. (raw.githubusercontent.com)

Migrate legacy SYSTEM target fields.

TSyst::loadData() copies legacy flag and float blocks into the new SYSTEM layout. Neither setDefData() nor unpackData() resets the reused fields. An old PHfst or PUfst value can therefore enable a pH or Eh target, while old Time or KSI values can become target values.

Add a format-aware migration that sets PpHtg and PEhtg to S_OFF, and pHtg and Ehtg to 0, only for pre-target records. Do not clear these fields for records that use the new target format.

🎯 Functional Correctness | 🟠 Major | ⚡ Quick win

Restore the reaction record before the early return in thf_check_reaction.

The loop at Lines 513-539 calls TReacDC::pm->RecInput() on each reactant that is a ReacDC (Line 524). That call overwrites TReacDC::pm->rcp. The code re-reads the reaction at Line 540, but the early return at Line 519 skips that step.

Trigger: a reaction has a ReacDC reactant at index j, followed by a reactant at index k>j that thf_plan.find cannot resolve.

Consequence: TReacDC::all_to_thermofun continues at Lines 777-847 with rcp pointing at the reactant record. The export then writes the reactant's reactants, thermodynamic data and TPMethods under the symbol of the reaction being exported. No error is raised.

Re-read the reaction record before every return after the first RecInput call on a reactant.

Keep the snapshot key until restoration succeeds.

If fromJsonObjectNew() or Rep() throws, restoreStartSysEq() has already cleared startSysEqKey. The error handler then cannot retry restoration and suppresses the restoration error. A Process-modified starting System can remain in the database. Clear the key only after successful replacement, and report a restoration failure when the original run error must also be preserved.

Exclude the final product from dependency planning.

The final DCk entry is the reaction-defined product. thf_check_reaction excludes it from the balance, and the export replaces it with species_symbol at Line 781. This loop currently treats the final entry as an ordinary reactant.

If the product key is absent, the planner emits a false missing-reactant warning. If it is present, the planner can add an unnecessary or aliased record. Iterate only over entries before reactants.back() when resolving dependencies.

Skip reactions with unresolved reactants instead of exporting them.

When a reactant of a reaction is not a database record, the reaction is still written. Its non-last reactant entries then reference a symbol that no exported record defines. thf_check_reaction also skips its stored-value check for that reaction.

Mark the reaction as invalid during planning. Remove it from thf_plan.rc_symbol, not only from thf_plan.rc_order, because ThfPlan::reactant_symbol reads rc_symbol. Also skip every reaction that uses an invalid reaction as a reactant. Otherwise those reactions reference the same missing symbol. As an alternative, fail the export when any reactant is unresolved.

Calculate now builds the node in the calculation thread, and its lookup-array
step showed a progress widget there. Qt then warned about parents in another
thread and the program crashed. The message is skipped outside the GUI thread.
For the Peng-Robinson, Soave-Redlich-Kwong, PR78, CORK and Sterner-Pitzer fluid
models the phase record keeps 7 labels, but the default comments wrote an 8th.
That wrote past the array and the program crashed later, for example when a
project was opened. Copies from short string constants now use strncpy.
Deleting a record moved one entry more than exists after it, which read past the
end of the key list. If the start-up failed, closing the program used lists that
were never made; it now returns early.
This new header file defines the HeadlessScript structure, which facilitates scripted answers for dialogs that cannot be displayed by benchcomp tools. It includes fields for project configuration, bulk composition data, process creation parameters, and GEM2MT creation settings. Additionally, it provides utility functions for managing bulk composition entries and stoichiometry text.
